Things are not as simple as they seem, as the Blue are both powerful and mysterious, attacking only humans.

Yu☆Gi☆Oh! Zexal follows the adventures of Yuuma Tsukumo in his hometown, the futuristic city of Heartland. Yuuma is an amateur duelist who wants to become the world's greatest Duel Monsters champion, having learned the basics of dueling from his father who disappeared long ago under mysterious circumstances. Always pushing himself to the limit in order to prove himself, Yuuma soon finds himself outmatched when dueling a bully to recover his friend's stolen cards. Just as hope seems lost, a mysterious spirit named Astral appears and helps Yuuma to win the duel. Astral explains that his memories have been lost and split into 99 cards called Numbers that have been scattered all over the world. These Numbers are extremely dangerous; each card has a will of its own and can possess any duelist who uses it by bringing out the deepest, and often darkest, desires of that person's heart. Seeing that Astral is a skilled duelist and wanting to better himself, Yuuma reluctantly agrees to assist Astral in recovering the Numbers. But Yuuma and Astral are not the only Number Hunters out there and many of the other parties seeking these powerful cards have much more malicious desires than recovering lost memories.

A new enemy has been revealed - Barian. They wish to gather the "Numbers" and destroy the Astral World to avoid their own world's destruction. As such, Yuma and his friends are their prime target, and the Barian begin to slowly enter Heartland City.

In the past, humanoid bears coexisted with humans. A young boy named Satoshi embarks on a journey to become a "Pokemon Master" with his first Pokemon, Pikachu. But every time Team Rocket tries to do their evil deeds, they fail thanks to Satoshi and his Pokemon.

They are actually immortals who feed on the blood of the living. The second group is an organisation known as the "Red Shield", formed to track down these monsters and exterminate them. Otonashi Saya is a high-school girl who lives a peaceful life with her family. The only problem is, she has no recollections of her life beyond that of the past year. However, her happy life will be destroyed by an event that will lead her to her destined fate.

The story is set in a fictional Germany and centers around the outbreak of biomechanical creatures named "Demoniacs", who rise from corpses and attack people mindlessly. The Demoniacs have the ability to merge with most technology including cars and motorcycles, not only gaining control of them but also enhancing their performance greatly. Against them is a group of people known as XAT, Xenogenesis Assault Team, who police these Demoniacs in an attempt to keep the peace and discover the reasons for the "Demoniac" change. All the while, a number of human-turned-Demoniacs appear. Some use their powers for good whilst others for evil. One will rise above all other Demoniacs to become the "Blassreiter".

Zoids are beast-like fighting machines used in both everyday use such as transportation, and special use such as war. Some types of Zoids, know as Organoids, are miniature Zoids that are living organisms. These Organoids have the capability to fuse with a non-living Zoid and make it much more powerful. Van (Ban) Freiheit discovers a Zoid Organoid in an abandoned laboratory while running from two strangers piloting Zoids. Also in the laboratory, in an animated suspension tube is a strange girl. He breaks the tube open and takes her and the Organoid with him. Spotting a ruined Shield Liger Zoid outside nearby, the Organoid fuses with it and repairs the damages. Making his escape, Van names the Organoid Zeke, and decides to keep him as a friend. The girl, who says her name is Fiona, wants to find something called Zoids Eve, and so Van, Zeke, and Fiona begin their adventure.
