In the future, water has covered much of the Earth due to the effects of global warming. The orphaned Maia Mizuki, 15, just graduated from middle school and has already applied for employment in the elite paramilitary Ocean Agency, part of the futuristic world government. Only the best, most intelligent, and physically fit students are eligible for admission. Maia, the series' protagonist, is set to become one of the few. But her ideal life quickly falls apart. To her disappointment, Maia unexpectedly fails her entrance exams. Making matters worse, she promptly gets evicted from her house, pick pocketed, taken hostage, then shot. She is "saved" by two women (Rena and Shizuka) that are part of an unorthodox help-for-hire organization called Nereids (inspired by the Greek mythological Nereids ). With nowhere to go, Maia joins up with Nereids, taking jobs from capturing wanted criminals to chasing stray cats, often with unexpected results. Gloria and Yu later join up with Nereids. "Daphne" in the title refers to a subplot that starts midway into the series and eventually become important to Maia. "Brilliant Blue" refers to the fact that this is a world covered by water with almost no land. The world consists of vast oceans, a few islands, and floating cities.

The dark untold story of Steins;Gate that leads with the eccentric mad scientist Okabe, struggling to recover from a failed attempt at rescuing Kurisu. He decides to give up and abandons his lively scientist alter ego, in pursuit to forget the past. When all seems to be normal, he is seemingly pulled back into the past by meeting an acquaintance of Kurisu, who tells him that they have begun testing a device that stores the memory of a human and creates a simulation of them with their characteristics and personalities. Okabe begins testing and finds out that the simulation of Kurisu has brought back anguish and some new unexpected tragedies. Zero is a side story that explores events from the Beta Attractor Field's future that contribute in making the end of the original story possible.

On her first day at Nishi High School, 15-year-old Hiromi Oka is inspired by top player Reika "Ochoufujin" Ryuuzaki to take up tennis. Shortly after joining the school's tennis club, she encounters Jin Munakata, the club's new coach. Munakata puts everyone under rigorous training that even puts Ochoufujin to shame. Despite the hardships, Hiromi's determination prompts the coach to select her as part of the club's main players. Because of this, Hiromi must endure the peer pressure from her seniors to become an ace tennis player.

Hyakkimaru is a young man who lacks 48 body parts because they were taken from him by demons before birth, as payment by his father, Kagemitsu Daigo, to obtain his wish to take over the country. When the baby boy was born he was missing 48 parts of his body, and thus was abandoned—thrown into a river. Hyakkimaru has grown up and now has obtained fake body parts so he can eliminate the 48 demons that were made from his body, and to retrieve his missing parts. Along for the adventure is the boy thief, Dororo, with whom he becomes friends.
